Hi Snork, Good chance that it might actually be the starter motor and not your batteries if you charged up both batteries. The clacking noise is probably the soleniod contactor. Try removing the starter motor. Put it on the deck and jump it from your battery straight to the motor. See if it turns OK ...

Hi, If you have a voltmeter check at the battery when the engines running. You should be getting around 14 volts out of the alternator. When you cleaned it up did you check the brushes. I had the same problem on my Hilux. Turned out to be the brushes. Other that that check all your connections/earths.

Hi Swaney, First off I would remove your alternator and strip it down and check the brushes and give the whole thing a good clean.
