A bit more details/specifics is helpful before anybody can help you. As a precaution, if the Jeep (which could mean many many models) has been under water, it is advisable to change the fluids as quickly as possible. Auto transmission does not like water. Diffs might be marginally more forgiving, but engine and auto trasmissions do not like water mixed in oil.
Change the oils and filters and replace with proper oils and see what happens (this is if you have not done damage already).

its a 99 cherokee. you put it in reverse and it goes forward and nuetral it goes forward

Is oil on dipstick for tranny milky or smells burnt? If yes, its got water or got burned by excessive heat. Both are bad for the tranny. Changing the oil and filter on tranny will help.
I don't have much experience of Cherokees, you might have to wait for XJ owners to chip in.

In that case I would suggest a proper flush of the entire tranny. Just changing the oil won't get all the old milky oil out of the system.

when i took my last surf for a swim, i got the trans flushed, would recommend this cause thats the only way to fully clean all the internals.
think it took 12 litres before it was fully clean, or maybe it was 8... $350 later
was real bad, damage was already done, but i drove it for a week or 2 before flushing i

if theres water in it, youre screwed. Theres a glue in there that is water based that holds the clutch linings on. (that is assuming the TJ and XJ's are put together the same. Ive had two TJ trannies chopped due to water. First one was fully submerged and lasted about 5 mins. The second one had a small water leak from the radiator into the tranny cooler and buggered the whole setup.
When you say that it goes forward, do the forward gears engage and change at all? If the reverse is going forward and only forward, and the same for neutral(and im picking you were going forward when it got drowned) then i would suggest that you need a trip to the transmission shop with about $2,500 in your hand.
