Fill it up again, start it up and check what condition fluid looks like before you go driving. And take it real easy on the trans with ANY fluid contamination- it'll die easy. The heat developed inside will get rid of the last bits of moisture, but keep flushing to get rid of most of it.
You can also pop off a trans-cooler pipe at radiator and start engine to pump out fluid (don't run it dry tho). May be easier than climbing underneath each time..

what meatc said... pumped through, thats what we did....was just drain first time and started shifting bad ,shut it down on side of road... towed to mates and pumped it.....went well untill 2nd swim a few months back...didnt bother this time around and just put another trans in..
shit.. Is it actually going to work just by filling, running, then refilling with second batch of oil? by the looks of it, it will still be really contaminated..
And yeah i've drained diffs ready for new oil too.

With gearboxes, you need to slide it back from the motor then lower out at an angle (well with the manual boxes) so you will have at tough time just holding the back of it.
The box will be 100KG plus so don's do anything silly like try and catch it if you drop it!

I try and get it to slip off the trolly jack and slide down the jack while lifting off the axle stand (to get it to the ground easily).
Hope it helps I have done this on my bighorn a few times and a Hilux surf.
