Well my new gear box, vitara G16a manual, has got a bent stud.
I was wondering what is the best way to get it out? I was going to put on a nut, weld it on and then just get it out that way. Would this work?
or is there another better way of doing it?

You can try and use two nuts and lock them together depends on how much thread you have got to play with.

Yeah as Ruben says, jamb nut it and leave a little thread proud of the top nut. After jambing them together, put the spanner on the lower nut and as you apply the pressure, tap the top of the stud with a hammer. Works every time for me

I keep looking for the loose nut behind the wheel, but I can't find it!!

I would not weld a nut on as this would create heat and you dont want that going into the body of the gearbox, causing to change the metal composition making it weak.

Yeah, bring out the hammer. I've broken/sheared bolts off and can't shift them with vice grips, but I've given them a crack with a hammer as hard as you dare without braking stuff, and wound them out with your fingers, especially when in alloy. Or heat stud mainly, and surrounding area (not too hot, gentle heat) then cool stud with a can of compressed air held upside down, once you get it moving, add crc. An old engineer taught me these tricks.
If you break it... build it stronger.
