Is there a shroud or guard or something missing thats allowing excess mud and crap to be caught by the Alt?

You need to have it up as high as you can.
With the 6m conversion in mine, the alternator was down real low, so I made up some new brackets etc and swapped the position that it sat in with the p/steer pump.
I also kept the std Hilux alternator with a remote regulator, which is mounted well up and back in the engine bay.

I have the same problem, have become an expert in reconditioning them now. I just religiously pull it down and clean every six months and replace the brushes. plus I carry a spare one and can swap one in under 1/2 an hour now. You may need to replace diode.
