Looks like the rocker cover breather. It normally joins the rocker cover to the air cleaner so that any oil fumes from crank case ventilation is ingested by the engine. With it removed from the air cleaner you might be getting oil fumes into the cabin.

It vents any potentially explosive gases from the engine (crank and head) back into the intake where it is drawn back into the engine for burning. They are usually attached after the filter if my memory is correct so the change of filter wont be a problem just find a way of looping it into the system. Check where it plugged into the air sysyem, if before the filter then you may have to find an alternative entry point if you want to vent back the way it used to.

Could be a good oportunity to put in a ctch can so only the gasses are put into your intake. The catch can would stop it getting gummed up with oil and crap. There was a topic here a while ago about them. You have heaps of hose so why not give it a go (apart from the slight cost I guess).
