Ive not long put a motor out of a 5 sd into an auto and since haveing got it up n running ive foud that when in OD i take my foot off the go peddle it just free wheels down the road no slowing down at with engine brakeing at all.
When i disengage the OD it dose engine brake but it comes and goes its sort of engaged for 3-5 secs then nothing for 3-5 secs then engages again.
All other gears work fine but the OD when the trans fluid gets warm seams to drop down about half a gear and the revs pick up slightly when it happins.
Any heads up would be welcome its got me beet the only thing i havnt tryed is droping the pan and replaceing the filter.

Does the new motor run a TPS on top of the injector pump? Not sure if thats the problem (or even what it does

) but manuals can use them for the emissions crap, or may not even run one at all which MAY cause problems?

Do you mean the thing had has wires comeing out of it on top of the pump if so i changed that all over to the orignal auto wireing infact i swaped all of the auto engine bay wireing over to auto.

I have exactly the same problem mate. Somewhere down the list of topics you'll find it.
Sucks eh. For me it happened just in 3rd.. Now its started happening in 4th too.
Funny thing is that i have tq converter lockup in second, third and 4th gears using the lockup switch. Most people only get 3rd and 4th IIRC.
ALSO. The problem is 100% due to your gearbox and NOT to any sensors on the engine like the TPS.
I've removed my factory ECU and any link to the other sensors. Its manually shifted by a bunch of relays and still happens
Buy a manual box off TM imo.

Bugga the the 5 speeds ive just blown up my 4th one and the last one was rebuilt so for my $1,500 not installed gearbox i could have fitted a few autos.
