Putting gearbox back together

Hi guys, been a lurker for awhile first time poster.
I've got a ln106 Hilux 2.8l and I managed to blow the gear box. I've pulled it out and purchased http://www.trademe.co.nz/Browse/Listing.aspx?id=624988754 from trade me. Now I've pulled the sections of the box apart, and I can't manage to get the shifter to line up with the gearing.. has anyone had any experience with this before and could offer some insight, or perhaps will trade experience for beer in Christchurch

Sorry, was using my phone out in the garage and it didn't upload the photos. I have drawn a square around the two sections that are supposed to marry up together on the two separate pieces.
